Our gym has the worst standing calf machine in the world.
The pads have duck tape on it and after two 45pound weights on each side it leaves ugly burn marks in my shoulders which take about a week to go away.

Is there anykind of gel pads or something to help protect my shoulders or any other calf exercise I can do in place of it?

Here's an alternative:

You can always just find some sort of platform, hold a dumbell and do higher-rep single calve raises. After you can't perform anymore full reps with weight, you can drop the dumbell and fire them out until your calves are on fire. You'll get a great stretch and pump from those.

I do calf raises on leg press. And if you haven't got a seated calf raise machine. Sit at the end of a bench under the smith rack. Put some padding round the bar and rest the bar on your knees with your toes on a block and do seated this way.
