Have you suffered an injury? If not - How's your form? Do you ever stretch your hamstrings?
One of the reasons squats are so good, is because when properly performed, they hit like every muscle in the legs. I think everyone agrees that squats are a must.
In light of that, I would say, try stretching - serious stretching for the hamstrings to help lengthen them. Hold the stretch for at least 20 seconds each time, without bouncing. Slowly release your breath, allowing the stretch to go further. Do these everyday, and in time, you will have lengthened the hamstrings.
Once that is done, back off the squat weight some, and feel the squat's emphasis on the hams, the glutes, the quads, etc. Build the weight back up slowly, continueing your stretch routine (again, stretching every day, not just on leg day).
